Herzoga, are you referring to popes who have reigned since the establishment of Vatican City State (1870), or any pope?

Perhaps St. Peter himself, the first pope, visited Egypt. He is closely associated, traditionally, with St. Mark, who is sometimes referred to as the first bishop of Alexandria in Egypt.

One pope who was definitely in Africa is Pope St. Victor I, who was born there. See this.

According to the Vatican's Internet site, "the Symposium of Episcopal Conferences of Africa and Madagascar (SECAM) ... took place in July- August 1969, during the visit of Pope Paul VI to Uganda — the first of a Pope to Africa in modern times."
