Naruto, Full Metal Alchemist (FMA), Love Hina, Prince of Tennis, Samurai Deeper Kyo, Pyschic Academy are the best that i've found so far.

From all the manga I've read(which isn't much), Hana Kimi and Death Note was the most remarkable.

Death Note is one awesome manga with an awesome and intricate storyline. Another good one is Vagabond which is hard to find on the internet, but Manga-Sketchbook (www.manga-sketchbook.org) hosts it, and so does The Furry Triangles (lol, dunno what that is). Another I enjoyed was called Yamato Gensouki which was short but had a good storyline. I'm sorry I don't remember where I got it from, but if you want, you can just e-mail me and if you have aim or something I could send you some Vagabond or Yamato Gensouki.
