Paying employees who don't punch the clock

I work as a payroll clerk. Many of our employees miss punching the clock during the day. I was told that I am obligated to pay them according to the schedule. Is this accurate. We might be overpaying them. Some employees may not have worked the full shift. By not punching the clock, they are automatically receiving full compensation. I know that this is a scam on the part of some employees because I know people who actually do this on purpose.
