I think that would be Shishio Makoto of Rurouni Kenshin. Not only is he truly evil, he's even killed the one woman he loved to achieve his goals. He destroyed the life of so many innocents by manipulating with the principal of "the strongest will live and the weak is food for the strong".

P/S: I don't mean to offend any of his fans (if there are any) with this statement.

I guess Shishio would be a good villian because not only is he evil, I just can't help but like him. I also think gaara from Naruto is a pretty cool villian. I like villians that has a cool background that kinda explains why they are the way they are. It makes you think how would you feel if you were in their shoes.
