I noticed minor scratches on the focusing screen of my EOS 50E. These scratches are only noticable while viewing through the view finder with no lens attached on the camera.

Will these scratches effect anyway the camera's operation, while focusing or in any other manner ?

no, however scratches or smuges on the mirror will affect focusing and metering.
