Functional Specs - Got Software?

Is there any software anyone might recommend in the creation of Functional Specs (e.g. module interface design, rough draft displays, etc...)? Also, since I've just been told I will be responsible for these things now.... any great resources for a novice out there?

I'm a big fan of paper prototyping for screen rough's, although with the twist that I use a CrossPad which at the same time digitizes a copy that I can easily add to a web site. You can pick up CrossPads on eBay fairly cheaply. The Mimeo recordable whiteboards are also worth considering for capture http://www.virtualink.com/ of images as you sketch.
