Can you tell me what train lines would have run through Ann Arbor or Ypsilanti, MI during the steam engines days?

In 1959 (the earliest info I have), Ann Arbor was served by the New York Central and the freight-only Ann Arbor Railroad. Ypsilanti was also served by the New York Central. If you are looking for a specific year, track down "The Offical Guide of the Railways" for the particular month and year. The Kambalch Library at the National Model Railroad Association in Chattanooga has a reasonable collection. I am sure they would look up the info for you as it is easy to find in the Official Guide. Check their website.
