Does the built-in flash on the Nikon 6006 do its job only in one of the program settings? Or can I use it in aperature priority?

Yes the flash works well in all modes, including Aperture Priority. Just make sure that your subject is within the specified range, based on the guide number for the flash and the aperture you are using. I believe the GN in metres is 13 (at ISO 100)

Your 6006 should have come with a separate manual on flash photography that provides additional instructions on using flash with your camera (at least my F601 here in Canada did).

The flash works in all modes. The only things you can't do are "test fire" (i.e. fire the flash WITHOUT taking a photo) it or manually set the flash output (though you can apply flash compensation).
